I have two slightly dented aluminum wheels, which are both on the rear now. The dent in each wheel is only about one inch long by 1/8" deep at the edge of the rim. I was told at the tire shop that this may create noticeable vibration, if they were on the front of the car.

My concern now is how to do tire rotaitons in the future? Or should I repair the wheels? Are these small dents repairable, without damaging the wheel further?

Are you getting a vibration now? If there is a problem with them in the back, you will still feel a vibration. Most likely, you will feel it in the floor and seat rather than the steering wheel. If you have no vibration, rotate them. Chances are there isn't a problem and the tire shop was just trying to protect themself it there was a problem.

As far as repairing, I never heard of that being done with this type of problem.
